Exons:
Relevant bits of information for using the MUSC Shared Resource,
 the BioMolecular Computing Resource (BCR).

Exon_58 Linkage Auxilliary programs LCP, LSP and LRP at MUSC.

This software written by Peter Cartwright and  
Wentian Li at Columbia University May 1995. It was compiled
with gcc compiler here ar MUSC.

Linkage Control Program (LCP) generates a unix shell script
which in turn runs several LINKAGE programs. To start LCP type 

lcp &

and hit return. Type control-h for internal
help and control-n to move through setup pages. The product
of LCP is a shell script called "pedin" (this is the default
output file name). To execute pedin you must type 

sh pedin

The string pedin can of course be changed to whatever you entered
from within the LCP program.

Linkage Setup Program modifies the parameter file
(similar to what PREPLINK does) and prepares the Linkage readable
input files (pedfile.dat and datafile.dat) for MLINK, LODSCORE 
and several other programs. LSP can also produce an analysis file
(final.out) Generally called from within LCP.
To start LSP in stand alone mode type

lsp &

and hit return. Type Help at the LSP prompt for a display of possible
commands. Type lsp help command for additional details.

Linkage Report Program (LRP) To start LRP type

lrp &

and hit return. Type control-h for internal
lrp help.

These are all programs with plain text 
user interfaces ( ie no fancy GUI).
