Relevant bits of information for using the MUSC Shared Resource, 
the BioMolecular Computing Resource (BCR).

EXON _5: Initializing the BCR's sequence analysis software and 
the  On-LineHelp screens.

GCG Genetics Computer Group "the Wisconsin package"

-At  the "%" prompt, type "setgcg" and hit return
-At  the "%" prompt, type "gcg" and hit return

-You should see the GCG banner appear along with a listing 
of the current databases available to the BCR locally.
-At  the "%" prompt, type "genhelp" and hit return.
-The system will display the on-line help topics for every program 
available in the GCG suite.
-At  the "%" prompt,  type "genmanual" and hit return.
-The system will display the on-line help topics for every program 
available in the GCG suite but arranged by function.

Extended GCG is a series of "unofficial" releases of programs 
which complement the official suite. These programs were 
developed in several EMBL labs. 
-You MUST have the GCG programs initialized BEFORE trying to 
start EGCG.
-At  the "%" prompt,  type "setegcg"  and hit return. Next type
 "egcg" to get things going. Note that this is different from above.
-The system will inform you that the "extended" GCG programs 
are available.
-At  the "%" prompt,  type "egenhelp"  or "egenmanual" for on-line 
help and hit return.

ATLAS- National Biomedical Research Foundation Software suite
  
-At  the "%" prompt,  type "setatlas" and hit return.
-You should see the ATLAS banner appear and note that the UNIX 
prompt "%" has become "atlas>". This is the ATLAS prompt. 
-At the "atlas>"  prompt,  type "help" for the ATLAS help screen.

ENTREZ- National Center for Biotechnology Information's 
Networked database search and retrieval software.

At  the "%" prompt,  type "Nentrez &" and hit return. Note this works 
only IF you are using an X-server software on your personal 
computer. Otherwise you have to get a copy (free) of the MAC 
or WINDOWS clients from CCIT, the MUSC Gopher server, the 
MUSC FTP server or from some internet sources.

From the workstations, type "netscape &" to start the UNIX Netscape 
program. Open the following URL  "http://trex.musc.edu/" for on-line 
help and access to various BioMolecular links. In addition, the 
WWW2GCG mode of access to the GCG programs is available from this 
site.
